Not sure this is possible, but there is a ForticlientVPN since 6.2.

This only provides the VPN functionality. IIRC this has no offiical support though.

In the XML, under vulnerability scan can you change the “enabled” from 1 to 0?
I haven’t tried this with FortiClient 6.2, but using MSI install flags for vpn only did work with older FortiClient versions.

Vulnerability Scanner comes with FortiClient 5.6.X and 6.0.X it comes default and you can not opt out from it.
If you use FortiClient EMS i was told by the FTNT_TAC that you can have it “enabled” in the profile but disable
all the scanning, Automatic Maintenance, Scheduled Scan Automatic Patching and Exclusions.
It might also be able to hide it from being seen as well.
I have not tested this myself but might be worth trying.
